The simulated samples from the Poisson lognormal SADs, with and without clumping were used to compare the performance of LS, NB, PLN, and the Poisson and negative Binomial models. The simulated samples included an initial mass of 400 species, with these missing species occurring with species from a 1:1 m:n model among m plots (average of 5 plots in each of 100 datasets). When clumping was present, the Poisson lognormal model over-estimated species richness, compared to the other four models (Fig. 2, Supplementary Table 1 and 2). In the absence of clumping, the Poisson lognormal model had a better performance than the other four models (Supplementary Fig. 6). The Poisson and negative binomial models are more similar than the logseries and negative binomial models in their performances under non-clumped conditions. The non-logseries models do allow a better estimation of the value of μ. This is not surprising, since non-logseries models are more suited to modelling the probability density distribution of abundances rather than just their mean (Fig. 3 and Supplementary Fig. 4). However, in the case of the negative binomial, the log-likelihood of the observed frequencies become multi-modal when the sampling reaches the majority of the species (Supplementary Fig. 7). The Poisson lognormal model is thus modular to assess the performance of each model, and of each model, in the presence or absence of clumping.
